On 21 June 1893 in Fischhorn Castle, Zell am See, Guillaume married Infanta Maria Ana of Portugal, daughter of the deposed king Miguel I of Portugal and Adelaide of Löwenstein-Wertheim-Rosenberg.

Some time during the early 1880's, Prince Wilhelm had been introduced to Infanta Maria-Ana of Portugal, daughter of the deposed king Miguel I of Portugal and his consort Princess Adelaide of Löwenstein-Wertheim-Rosenberg. It is believed that they couple first met at Schloss Tegernsee in Bavaria through Duke Karl-Theodor in Bavaria, brother of Empress Elisabeth of Austria, who was married to Infanta Maria-José of Portugal, an older sister of Infanta Maria-Ana.
On 21 June 1893, Prince Wilhelm and Infanta Maria-Ana were finally allowed to marry after Duke Adolph gave his consent and Pope Leo XIII granted the necessary dispensation for a Catholic to marry a Protestant. The couple tied the knot at Schloss Fischhorn near Zell am See in Austria, at the time owned by the Princely Family of Liechtenstein. They were married by the Prince-Archbishop of Salzburg and afterwards were blessed by a Lutheran priest.

The witnesses were Archduke Karl Ludwig, Duke Robert of Parma, Gras Enrico von Bardi, and Prince Karl von Lowenstein.
 
Maria Ana married just before her 32nd birthday. Guillaume was 41, both considered rather “old” for a first time royal bride and groom of the time. Maria Ana was said to be considered as a possible wife for Archduke Rudolf of Austria-Hungary and Alexander, son of Willem III of the Netherlands, but neither engagement was ever official. Guillaume had a long military career but did not seem to be romantically linked to anyone prior to Maria Ana. This seems like an odd oversight for an heir to a grand ducal throne.

But then hew was only heir of the Grand Duchy for 3 years when he married.
I think it could also to do with the different religions of the Couple. Perhaps they wanted to marry earlier but were not allowed.

No, all of her daughters survived into adulthood. You may be thinking of another Maria Ana of Portugal, the daughter of Maria II of Portugal, who married George of Saxony. She did have two daughters who died in infancy.
