I am always confused about the issue of bowing/curtsying when all parties involved are Royal Highnesses, like with Lisa Brabant and C-A and the Grand Ducal couple.

The difference is whether one of them is the Head of State (or spouse of...). In those cases, they still bow/curtsy independent of their (shared) style.

Will Gui and Stephanie still bow and curtsy to Majesties even though they are fellow Heads of State? I saw them merely embrace Philippe and Mathilde but I don't if that was because they are not only close friends and family.

No, heads of states don't bow and cursy to one another; just like the kings and queens don't curtsy to the emperor and empress.
