The Abbaye d'Hautecombe golden age came to an end with the on set of the French Revolution.

The Cistercian monks were expelled in April 1793 and the abbey secularized much of its goods and fabric were lost it was later restored in the 19th century after the ravages of the French.

The Sacra di San Michele and the Basilica of Superga are the two main burial sites of Royal House of Savoy.
I love to much the Sanctuary of Vicoforte. This Sanctuary is wonderful, it is a bit similar to Basilica of Superga.

Yes it would have been but possibly the repatriation and reburial costs may have been too great for the Duke.

It may also be the case that there's no tomb and the queen is simply buried in the vault with a plaque to mark the burial.

I don't think that a lack of space is the problem since according to what I've read the remains of at least six people (four members of the House of Brazil and Carol of Romania and his wife Magda) have been moved from the Royal pantheon in Saõ Vicente de Fora.
Maybe it's finances as you say or a lack of will. There could naturally also be problems that haven't gone public.

The Basilica di Superga which was built between 1717 to 1731 by Victor Amadeus II of Savoy as a new burial site for the House of Savoy and is dedicated to Our Lady of Grace.

Prior to that the Counts and Dukes of Savoy mainly used Hautecombe Abbey as a burial site .The abbey survived until the French invasion of 1792 when it was dissolved .
During the French occupation terrible damage was inflicted tomb mutilated and coffins. pillaged.
