The Sheikh was 73 years old.
Will his half-brother Mohammed bin Zayed Al Nahyan who has been the de-facto ruler of Abu Dhabi since 2014 take over as ruler of Abu Dhabi and president of the UAE or will one of Khalifa's sons use this moment to try to take over and become the new ruler and president?
In both cases Mohammed Bin Rashid al Maktoum (ruler of Dubai) will have to step back as he was the Acting President for UAE.

The UAE government lowered the flags to half-mast and announced a 40-day mourning period. Work in the public and private sectors will therefore be suspended for three days.
May his soul rest in peace. May God have mercy on him. To God we belong and to Him we shall return.

The ruling family of Abu Dhabi always provides the president of the country, the ruling family of Dubai always provides the vice president. The UAE Supreme Council, consisting of the seven rulers, determines the new president, who traditionally always belongs to the Al Nahyan family.
Since January 2014 as Sheikh Khalifa became ill followed a stroke, Sheikh Mohamed bin Zayed Al Nahyan has been entrusted with most day-to-day political decision making and welcomed foreign rulers and presidents in UAE. So its very likely Sheikh Mohammed bin Zayed will be named the next ruler of Abu Dhabi and also the next president to the UAE. There will be no change in the position of Sheikh Mohammed bin Rashid al Maktoum. He remains the Ruler of Dubai and Vice President of the UAE, sure the Supreme Council will not change his nomination also with the new president of UAE.

Yeah, I wonder the same too. Isn't late SH.Mo's
brother appointed his eldest son SH. Saeed to becomes the crown prince? And suddenly following his death it go to SH. Mo instead. But, it's probably not the case with SH. MBZ since he's already becoming de facto ruler since his brother got stroke. I more interested to whom he would delegates the title crown prince right now. Most likely his son, but I think his brother SH. Mansour is the strong condenter also..

Thank you to everybody who posted news and information.

Although the UAE’s ruling sheikhs hold near-absolute power, Sheikh Khalifa began an experiment with elections by allowing limited voting – by a hand-picked electorate – for half the members of a 40-seat federal advisory body in 2006. Subsequent rounds of elections in 2011 and 2015 failed to attract even two out of five of those given a chance to vote.
The UAE saw none of the Arab Spring street protests that shook other parts of the region, though, in the wake of that unrest, Khalifa oversaw tightening crackdowns on opposition activists, drawing criticism from international rights groups. The UAE also supported efforts in the region to quash the Muslim Brotherhood, including in Egypt.
Sheikh Khalifa increasingly used Abu Dhabi’s oil wealth to attract cultural and academic centres, such as branches of the Louvre Museum and satellite campuses of New York University and the Sorbonne. He also presided over efforts to move the OPEC country beyond its reliance on petrodollars with investments in renewable energy research, including plans for a futuristic low-carbon desert city known as Masdar.
[...]
As Dubai’s fortunes began to falter along with the global economy in 2009, Sheikh Khalifa led efforts to protect the federation by pumping billions of dollars in emergency bailout funds into Dubai. The two emirates do not always see eye-to-eye on foreign policy decisions and compete commercially with one another. In 2003, he called for the creation of a new airline, Etihad Airways, which competes with Dubai’s successful and much larger carrier Emirates Air.

Our new president

While there’s no strict rule on succession, it's currently undecided who will replace MBZ as crown prince of Abu Dhabi. MBZ’s brother and influential National Security Adviser Sheikh Tahnoon bin Zayed is a contender. It's also possible that one of his sons could also be chosen, including Sheikh Khlaled bin Mohammed bin Zayed, whose responsibilities have grown in recent years.
